I found this out yesterday with a friend of mine who tried to do lightning loop on me and ended up getting constant magnetic blasts in his face. With the right assists for Magneto (Missiles, Drones, Arrows), Zero will never be able to get and we all know that as soon as he gets touched once, he's gone.

Seriously though, Zero is a good match up for Magneto simply because he isn't as good as everyone makes him out to be and that just means everybody else is free to Zero. They don't know about the simple shit that you can do to keep Zero out and stop his shenanigans from even starting.
Zero's air Heavy is in no way, shape or form godlike because of the very tiny gaps within each hit of the normal. In between each minute gap, you can grab him out of it, but you have to be careful when doing this (obviously) or Zero WILL fuck your shit up and do it for one bar easily.
Another thing I've noticed people forget about because they're so busy concentrating on "Man Zero is just too fucking gdlk I can't do anything.". Well I'm sorry sir, but you're a fucking pussy. Neutral jump holding up back Heavy is fucking genius in Magneto's case and I don't know why people don't do it more often. Is it because of the illusion that he's invincible during lightning or what?
I've noticed that when people didn't read the guide they make very vague assumptions about a match up and just say fuck the frame data when it would actually do them some good just to do a little research on it.

Notice that his standing "Light" is 12 frames of recovery and is both negative on hit or guard, but not by much. You know that most Zero's start charging Buster shot, which is when after it's been fully charged and shot at you he is in recovery for 23 frames(15 in the air). Holy shit right?
